I'm currently building an ITX PC that uses the exact same case series that you used (Mine is the H200 Black & Red). I used an ATX PSU (Corsair CX650M), so what would do to thermals? My GPU is the MSi GTX 1660 Ti Gaming X for extra info.

The SFX psu covers less of the of the vent on the bottom of the case. This allows the gpu to pull more air from under the case. Gamers Nexus did a in depth review of the case, with lots of temp testing, if you want to check it out. NZXT H200 Mini ITX Case Review

Yes I painted the stock cooler. First I removed the plastic ring that goes over the top of the fan. Under the AMD logo there are some screws that need to be removed. Then starting at the AMD logo pull out on the ring to release the plastic clips, and work your way around to free the ring from the fan. Once free I lightly sanded the ring and masked off any areas I did not want painted. I applied a few light coats and let completely dry before reassembling fan.
