So I'm probably going to buy this motherboard, does anyone know how many fan headers is on the board. Going to be using with NZXT Kraken X52 240mm in a Fractal Design Meshify C. If there is not enough fan headers for my fan configuration do I just get a fan hub? Fans confuse me.

The Kraken X52 will have 2x120mm fans and the case will have 2x140mm intake fans at the front and 1 exhaust fan, I should be using the Kraken x52 as an exhaust also shouldn't I?

If I get PWM fans can they still be connected to the motherboard or do they need a PWM hub thing.

With that schematic you posted Yes.

You need one CPU header for the Kraken X52.

And the remaining Case fans are going to the 3 fan headers of the board.

So, the Kraken goes to the 1 x CPU Fan connector(s) (1 x 4 -pin)

And the three Case fans are going to:

1 x CPU OPT Fan connector(s) (1 x 4 -pin)
2 x Chassis Fan connector(s) (2 x 4 -pin)

Also you need to connect the fan cable set (for 4 fans) to the pump.

The SATA power cable form the pump to the PSU.

Lastly, you need to connect the Mini-USB cable from the pump to an available (*)USB 2.0 internal connector on the board.
