I did not know this has happened until I disconnected the HDD.
Went through recovery process, the automated option cannot fix the computer, command line bootrec /fixmbr worked, but bootrec /fixboot failed. After chkdsk c: /f, and running bootrec /fixboot again it completed succesfully, but windows still won't boot and error is:
Windows still wont boot, the error is An operating system wasn't found. Try disconnecting any drives that don't contain an operating system. Press Ctrl-Alt-Del to restart.
Btw. it can still boot if SATA HDD is attached.
I wonder how many people actually have split boot without knowing about it and only find out when one component out of two fails or they need to upgrade.
