Do the case fans that come with your case have to plugged in or is that only for after market case fans?

I would like to know if the case fans that come with your case have to plugged into your mobo or if that is only for after market fans

Yes, they will still need to be plugged in. They won't get power otherwise.

if you buy aftermarket fans how do you attach them and make them run properly?

You attach them to the fan mounts on the case; mounting hardware will be included. Generally the fans will connect to the motherboard system fan headers. If you don't have enough fan headers the cheapest fix would be something called a fan splitter.
