I had the same misunderstanding at first.
Also keep in mind every brand makes a wide range of psu, some better than others. Don't judge a psu ONLY by the 80+ certification. Higher ratings does not ALWAYS mean higher quality.
reality is much more complicated than what the labels say!

like Ninja said, the 80 rating is telling you how good your psu is at converting your AC current into DC current, when loaded with typical load of 50% of the capacity, meaning with 250 watts load in your case. You can stop reading here or continue for more explanations ;)
Let's do some math. Let's assume your computer will need 250w and that you have that 500w psu 80+ certified. You are now 80% efficient in converting the AC current you pull from the wall. Computer needs 250w of DC current from your psu, so you need to convert it at 80% efficiency thus incurring a loss of 20%. You should be pulling approx 312w from the wall to feed your computer because you waste 20% during the conversion from AC to DC.
If you had a 80+ Titanium, the rating would have been 94% for the same setup so you'd be pulling approx 266w from the wall to supply your computer with 250w from the psu.
Ok reading your question the only things that came to my mind in the last 15 seconds were:
read the manual, it explains how to use 1 or 2 cpu. I mention it because some pcie lanes aren't available when you have 1 cpu only. In fact, most of the pcie lanes and slots are disabled unless you have 2 cpu. Makes me think there is more than this and the manual can tell you.
other thing that came to mind instantly: ram. Make sure the ram is placed in the slots for a 2 socket config. Again, the manual is rather clear about that (as far as I remember). The ram config is different with 1 or 2 cpu.
I really hate that board for a linux use. Over the years I've had raid problems and only problems, dang software raid. I'm about to get an expensive raid adapter and plug all the drives onto it and reinstall the darn thing entirely.

I'm too far for that option :( The only Black Friday related deal I saw this year would have been that Evga gtx 970 from the b-stock / mid-week madness at 99$ USD. Too late for me!
Bought a PSU from Evga lately and it cost me almost 2x the expected price, thanks to Canadian taxes. 20$ usd for the psu, but total ended at almost 48$ CAD because I had to pay 4$ taxes on the 20$ psu + the UPS broker fees (and the exchange rate was nearly 35%). Not gonna happen again, no more b-stock for me.
I take a loss on almost every pc made of old parts lol Simply because they are too old to hold any real (market) value. But I am just like you said, for endless building!
Everybody is nervous about your PSU but it already lasted 5 years?! I've seen OEM stop working (or blow up) in just months. Still, efficiency is crap and it's a very old model. I sure hope they updated it through the years becuse I think it was already available since 2003. Power standards have change da lot since then. Anyways, it's your computer and you do whatever you want.
I'm interested in getting your comments about the Toshiba P300? I mean real use, not synthetic benchmarks. Is it loud? hot? fast? Are you satisfied?
At work I only order i7 with 64gb of ram, which is the max supported. Same use as yours!
At this point I don't care what's running inside the desk. I'm glad I was sitting, would have fallen!

with your current setup and 2 front intake yes that's what I would do. I admit I don't know if it's the best options but trial and error, that's where I would start.
no more updates, a lot less personalization
When you will change your airflow or fan setting, consider having more intake than exhaust. If you create a positive air pressure, less dust will settle in. Reason is air will want to get out of there from every hole available. Result is less dust inside.

Holy geez!!! You have a lot lot lot more patience than I, for sure. I rebooted too many times in my life to ever touch win98 again. But I still admire your work and can totally appreciate the retro value of it.

I might play Starcraft and GTA2 on that weak computer, both games existed in a time of 32bits. I'll sleep on that tonight!
Edit: and since it's a low power (and low heat) pc I may put it inside a NES body.
retro!! In a matter of a few seconds you convinced me to install a 32bits OS on my Atom 230 build. It seems to be 64 bits capable but with such low performance and only 2gb of ram I think 32 is the way to go.
if you could rotate your cpu cooler by 90 degrees I think it would be better. Air flow from right to left would offer some cooling for RAM and VRM. nice build!

about dust: create positive air pressure inside the case. More intake! the pressure created from inside will keep some dust outside. If the pressure is negative it will pull and settle dust inside the case.
I second that. I sold an HP this summer that had a 3570 and the buyer didn't go to low because he really wanted to get that CPU which looks to be much better than the 3470. But for gaming the 3470 should suffice!
Raidmax Scorpio!! I used to have such a case in a previous life. And I think it came with a raidmax PSU (that I actually used).

2.9gb/4gb used on idle. MAYBE find another 4gb from local ads. On the cheap, can be 1333mghz with that board/cpu.
I think it's the first budget build on STX I see here. Or maybe the first STX at all (maybe I missed some previously, who knows?). Lovely!

I gave a computer to a friend this weekend, sporting the Phenom II B75 (3ghz x3). I still have some similar chips in stock, including older ones too!
1333 ram is okay with that cpu, it's the max it can run at.
I've had the same exact GPU and I could play BF4 without breaking a sweat. And the rig was in a very poorly vented closed space!
I think it's inside but screwed onto the vent on the side panel.
So hot!!! I've had the same motherboard around that time but your GPU is way more than what I had. I love retro builds and being NOT a sleeper build makes it even more special.
in that case: mission accomplished! The December build looks promising. Glad to see you will most likely get nvme ssd. Prices have gone down the past couple months, it's so easy now to consider them even when budget gets limited.

I'm just pointing out some stuff: ram is too slow for your cpu and dito for the limited 2gb. 1866mhz ram would be optimal for your A6.
as already said, that discrete gpu is inferior to the integrated graphics from the APU you used.

I noticed that the PSU is very, very old. ATX 2.01 standard is from 2004, but pretty much the same as 2003. And the advertised 585w is most certainly "peak power" rating. Fortunatly you don't have a GPU on that one, meaning less stress on that power power thing!!

I have installed win10 on my EeePC Netbook. It has 2gb ddr2 with Atom N270 processor. There is an SSD in that thing and it runs way much more better than when I bought it (1gb, hdd, xp)
